There is a document covering MC60 watchdog system. But in that document it states that you should bypass this watchdog system while using FOTA. Is there a way to have both watchdog and FOTA together? So the watchdog doesn’t interfere with FOTA when the FOTA is running and have the watchdog working when the application is running.

The FOTA process requires frequent handling of code and does not feed the dog.
So, you’d better not enable watchdog and fota at the same time
